or you could just use something like OSSEC to read your files/logs in realtime and send you a mail when shit hits the fan.
While you are monitoring stuff, add your webserver configuration to the list, or else the attacker can just make a copy of your web files into a place that isn't monitored and point the webserver at that directory.
